Without giving a naturalistic explanation proven by evidence to every tool we use for scientific research like our senses and reasoning we can't say that our knowledge and explanations to the world around us is based on science,

Because in that case science itself would be based on things that are not proven or explained scientifically.

Literally the next verse :
"Indeed those who do not believe in the verses of Allah- Allah will not guide them, and for them is a painful punishment " 16:104 🙂
